I think the OP is thinking of registration as in a record of ownership/transfer, not as in "we now know who owns guns so lets go take them...". Or at least I hope thats the case.
How do you explain a dog named Sauer without first telling the story of a Puppy named Sig?

Why???
Why pay FFL fees when legally, and imho morally, it is not necessary? Verify ID, CHL if you want and make the trade/sale.

I agree completely in regards to the avoid ffl fees, and the laughter when he learns of the buyers CHL, but I think the OP is concerned about potential legal issues that don't actually exist.

It may be that the seller wants a transaction record of the fact he sold the firearm. The bill of sale will do that.
Let's face it, whether you call it registration or not, a transaction through an FFL is a record of you owning the gun and can be traced back. If you have a bill of sale signed by a purchaser, then you have a record that you gave up possession of that firearm to the purchaser.

Personally, I would pay a premium for a gun without paper trails. When some liberal comes with a list of your "registered" guns, it is best to have a couple they don't know about.

You never want the government in your business. No way would I involve any paper work in a FTF sale, especially if I know the person to start out with. If you go to a dealer, then you are just giving in to the anti's and helping them erode our rights one small piece at a time.
